Is there any commands which is similar to CHKDSK in MS DOS for file system checking in Knoppix?

Yes; try "man fsck" (file system check). But you should rarely if ever need to run this manually, as the system will do it at startup if it detects the latest shutdown was hurried. It also routinely runs every N remounts, and the frequency of the checks (the value of N) can be set via the "tunefs" command. Journaled filesystems check faster and ensure better data integrity, so you'd better choose one of these (ext3 or other) over the older default ext2.
