Yes it is you can use apt-cdrom to add the CD's to the sources.list however if the discs are a woody set then you already have newer packages installed and they will not be of much use.

When I attempted to upgrade to a debian kernel it wouldn't run.
I have upgraded all of my knoppix hd installs.
Often times with knoppix you will need to use:
apt-get -t unstable install package-name
so the packages from the unstable repository are used.
I always use the default answer [N] when upgrading and apt-get asks which script or rc file you want it to use.

It is possible to do that with the medialinux and agnula(debian version) cd?

I never heard of them before do you have URL's? Generally as long as the packages are compatible and will install without conflicts you should be able to install any .deb packages from CD.
