Try doing 1 step at a time. Firstm resize the win98 partition to 4.5 gb. Commit, exit the program, enter again, and create the other partitions.
Try "sudo cfdisk". Is the older partition tool.
When I try to create a partition on the harddrive on which win98se is installed (drive = 12 Gb), I resize the existing partition to allow 5.5 gb free, then create the swap file of 400mb. when I try to commit the process errors and nothing is changed. Can anyone help?

Fails with qtparted and cfdisk?
You have other options:
- One Windows 2000 Installation disk. One of the first steps is partitioning the disk. After the partitioning is done you could abort the installation
- Use one partition magic floppy disk. Works fine for me (If you can't find one I can send you one image)
- Find the hard disk manufacturer site and download some low level format tools
