could you create a persistant home directory on your said harddrive, then replace the mysql files with a link to the home directory.
I do this with ssh http ftp and mysql with a shell script and link /var/www to /home/knoppix/Desktop/www (after deleting host.allow and hosts.deny) then start the daemons.
